We have configured a similar schema where subdomains are used for customer orders while the buy shipments are at the parent domain level. The big difference is that a touch point generates the order bases in their respective customer subdomain. Using the ready to ship screen the order releases are generated in the same customer subdomain.
Depending on your business needs, you could also have an order base in each subdomain and generate order releases from them. But it may be more practical to create order templates for each customer subdomain and use them to create the orders. If you want to create stand alone order releases, you will also need to customize the menus.

Usually there is a drop down when a user has access to
multiple domains to specifiy which domain to look at.
Not sure if this applies to the Order Release Line.
Alternatively the users can change the domain context
which should also resolve the issue.
